i iz confusedNah, he just wanted to get rid of kite, which would have gotten rid of aura, but then only humans'd be written out of The World and Morganna'd prolly fix her glitches and live in a world of happy AI slaves who would never try and kill her, like a queen

I will always be more partial towards Morganna.
As the original villain of .hack//SIGN, her insanity
was justifiable. She was the pseudo-mother of Aura,
programmed to wholly ensure the birth of Harald's
AI Child. Once this task was complete, Morganna
would have no purpose and cease to exist; who
wouldn't want to stall the thing that would lead to
the cessation of your purpose, thus eminanatly
killing you.

If every character in .hack can be considered a villian...That'd suck. Cause then i'd have a more difficult time picking a favorite XD
But, out of the actually villians is probabaly Morgonna...
