Try searching for places that hold books by Digital Manga. It has a very popular Yaoi line.

I don't have a lot of it, since my parents would be more than angry if they found it, but I bought mine in Japan (where I spent 18 days and came back yesterday)!

I go to the store to pick mine up unless it's out of stock. I mean, I bought this one yaoi manga called "Little Butterfly" and it had the "Parental Advisory" warning on the cover. Either my mom noticed it was there and didn't care or she just didn't notice at all.
...which is totally cool with me. xd

Borders is starting to sell a lot of shounen-ai and yaoi. I go there, I see a manga I haven't seen, it's all pretty and special looking, and in the back cover it has an advertisement for shirts that say "I heart Yaoi!"
So yeah.
