Ok, so I think that you are just reading too far into this.
You see three panels of Sasuke's katana for a dramatic effect. Just as you would watch his katana fly through the air until it went into Yamato's shoulder if it were an episode from the anime.
As for the angle and the height in which his katana was set, I could just as well say "oh so he was planning to stab in her in the neck, then".
Obviously he spent a great deal of his time protecting her in part one, he was 1) still a good guy then, and 2) she was his team mate. Ino would just as soon do the same for Shikamaru or Chouji, but you wouldn't jump to the immediate conclusion that she was in love with either of them. It was a bond that he once shared with her, and also with Naruto. Lest you forget.
Not to say that that bond has dissipated. But I feel like if Yamato had not jumped into his path, he would have likely killed Sakura. That or do the same that he had done to Naruto earlier in this chapter (or whatever I saw it in the anime at least).
What you people forget is that Sasuke is different now, and it matters not what his old bonds with people may have been. What mattered to him at this moment was what has only ever mattered to him: his vengeance. I'm sure there was a part of him that didn't want to kill Sakura, but there was also a part of him that would have if need be.

It's hard to say what Sasuke's goals are anymore, and if he still believes in not killing innocent people. But I do know that at that time at the reunion, Sasuke was against killing innocent people.
So I don't think he would've killed her.
Also, I'm pretty positive that he still has feelings for his own team. When they were fighting Kirabii he thought about his old teammates before saving his own team from the 8-tails.
I thought that really said something about how he views his teammates. Those old and new.
Whether he planned on Orochimaru stopping him at the last second or whatever, I don't know if we'll ever find out. But I don't think he was going to kill them. I mean, if he was planning to betray Orochimaru, then he had to keep up some facade until he made his move.
But, until they meet again in a real battle, and the theories are tested, well, then we just can't know how he feels about his old team exactly.
I have hope for him, though.
I'd really like for him to get a chance to talk with Kakashi. Naruto is too rash and hard-headed. He needs someone more open minded and calm like Kakashi to talk to (I'm not sure Sakura could do it, either, seeing her reaction to the Cloud nin when they questioned about Sasuke).
Besides, their reunion is way over due. I'd like to think there's a reason for that.

You do have very good points here, MooMoo.
I guess it's impossible to get into the minds of Sasuke or Kishimoto. Well maybe not impossible, but very difficult.
As for a meeting with Kakashi, I'd have to agree. I think he would be the only person level headed enough to talk with him. Sakura most certainly couldn't handle seeing him again, she is too emotional. Especially when it comes to Sasuke.
