Anime & Manga characters always have different hair colors to better differentiate them from one another, otherwise they would all have the naturally Asian black hair. I have noticed, though, that many times seme & uke are drawn with different colored hair, but I think that just follows my previous point.

Cute. True in lots of cases, but not most. I think it's really a way of seperating seme from uke. Few semes and ukes have similiar colored hair. Plus style does play in. I mean I'm not feeling like naming specifics, but it's normally easy to tell personality traits through hair in anime, since that's a big way of expression in anime.

Yup, I've noticed the frequent hair color combo. The dark/seme and light/uke is pretty common in yaoi and BL.
I guess it's used to symbolize the uke as the more innocent partner and the seme as the darker, more mature partner.

Creide Idun hmm, just thought of this, do most ukes and semes have opposing hair color? question mostly yes, because its easier then to tell the difference between the characters, but sometimes you can find both seme and uke dark haired or light haired.
