Soji came back to Inaba after leaving at the end of Persona 4 and people started getting kidnapped again. The Investigation Team reformed. Stuff happened. The team expanded and started gaining new powers to combat new foes, and in the meantime began to realize that there was a lot more to the world of supernatural powers than they'd ever thought. Part of this culminated in a battle against Persona's true villain, Nyarlathotep, but Soji's Shadow has also come into existence and is totally OP.
Oh, and Inaba was quarantined for awhile while this stuff was happening. Life sucked for those inside. =D But that's done and now the Government's trying to rebuild.
