Just watched the film Carry On Screaming. Not only does it have Jon Pertwee in it as a mad scientist, but there is a Doctor Who reference when Kenneth Williams' character is introduced...
Sgt Bung: Your name is...? Dr Watt: Doctor Watt. Slobotham: Doctor Who, was it? Dr Watt: No, Watt. Who was my uncle, but I haven't seen him for years.
This was in 1966. There are also several references to regeneration, and Dr Watt fades and returns at one point, much like the first regeneration in Doctor Who the same year.

This isn't a show but in the Buffy the vampire slayer comic "No Future for You" there is a panel with a guy who resembles the Doctor walking with a girl who resembles Rose by a telephone booth in London. I saw it and cracked up laughing
It was so hilarious

Hmm, now what could they be? *coughs* Daleks! Fry also reckons that the Deacons can't follow them up stairs.

I was going to mention the Puma Man episode of MST3K, but someone beat me to it. sad
In The Call of the Yeti episode of The Mighty Boosh Vince tells Howard he "looked like a jazz-Dalek."

In the new film Sydney White, Sydney and the dorks go to a university party and the host mentions that the DJ is taking requests and one of the dorks go, "Does he have the Doctor Who theme song?" When he was told that they probably didn't have that, he goes, "That's okay; I brought my own copy."
Yeah, I pretty much died laughing in the cinema.
