From what I've seen, yaoi is a great deal more popular. However, you have to take in that most of the fandoms are for shounen series and have a lot of heterosexual female fans. And, there are usually more hot guy characters than hot girl characters.
I enjoy both yaoi and yuri though, with something of a preference for yaoi. I'm a bit of an equal opportunity pervert, though...
