Ninjas are better trained than pirates.
So in hand to hand combat pirates are like trash ( LOL ).
But in melee combat pirates can win with luck or dirty tricks.
Then with guns, ninjas can stand a chance using explosives, smoke bombs, shirukens, bow and crossbow.
BUT if you take a look outside RL you will see ninjas use jutsu

Ahem, it is common knowlege that when a lone ninja must face hundreds of foes he is pretty much unstoppable and when hundreds of ninjas must face a lone foe they are pretty much incapable. It is also commonly known that in general if you run into one pirate you are not in great danger but if you run into hundreds of pirates you're pretty much screwed. In all honesty I would say ninja's own everything in the world as the super unstoppable assassin's of my dreams...
However, in literal sense, pirates win. Ninjas may be ninjas, but they're physically (in realistic sense) unable to produce the speeds we imagine. So, a pirate would take out his gun shoot him dead and walk away a pirate..... But we all know that pirate would go dress up as a ninja.
