I like all of the canon couples...
Some alternate parings (gasp!) I like are:
MisaoxSojirou
SaitouxMisao
How's that for weird?

Like many others I like KenshinxKaoru but it is followed in a close fav with SanoxMegumi and MiasoxAoshi. xd I'm a sucker for cannon pairings.

Chibibotan I don't think we've had one of there yet...I added the basic couples. My favorite couple is AoshixMisao I suppose then it would KenshinxKaoru. What about yours? AOSHIxMISAO...and....KENSHINxTOMOE!!! ~gasps and faints anime style~

Sano/Megumi is my ultimate OTP. So in denial! So sexually charged! Their relationship is both more mature yet completely childish compared to Kenshin & Kaoru's. I just love that, for some reason.
I love all the canon or almost-canon pairings, though. Watsuki has a way with writing subtle, understated romances~
As far as slash pairings go, Aoshi/Soujiro is my favorite. I like most slash pairings involving Soujiro, though... heh...
Alternate-pairings wise, I'm a SUCKER for Enishi/Kaoru. It's just cute, in a sliiiiightly dysfunctional way.
