I personally have four favorites:
Captain Jack Harkness because he's 1, badass, B, funny, and 3 or C, he's done a lot with the Doctor to help him, like any good companion.
Donna Noble because she's funny, she's one of the few companions able to keep the Doctor in his place, she's the only one of the companions I've seen to survive the Doctor the first time, and when she gets another chance to, she travels with him, and, finally, she's part Time Lord. She was brilliant while she lasted as a companion.
Rose Tyler because she's grown independent. She loves the Doctor, she really does, but she is not in constant need of the Doctor's help. She's survived encounters with aliens without him, and she's actually helped save his life. That's an element that all excellent companions need. Not to mention she's brilliant at improvisation.
Finally, the TARDIS (otherwise known as Idris or Sexy) because no matter what happens to the human companions, she will always be there for the Doctor, and he will always be there for her. Not to mention, she always takes him the the places he needs to go (and/or wants to go).

Donna Noble, simply because she was the 1st to not completely drool over the Doctor which made it nicer to watch. heart

ER obviously Martha Jones she was the only one so far with major aspirations besides Rory, they wanted to be doctors. Rose worked in a shop, Donna was a temp, and amy was a kissogram. also she was by far the smartest and she was hardly ever afraid.
