Yes and now. At a young age he was adopted by the head medic in the leaf village, hence his medical ninjutsu skill.
However that is an interesting theory, that he is possibly returning to his original home in the waterfall village. Hmmm...

 Kabuto was found amongst a battle field when he was young by a Konoha medical shinobi =/
The fighters of the battle were Konoha and an unknown group
Perhaps the unknown group were shinobi from Waterfall =/
Or. . .hey
The Tendril guy was from Waterfall, right?
Who knows
Maybe there are other in Waterfall like him

Yeah shin, tendril guy, or kakuzu, was from the waterfall village. Maybe he's just collecting forbidden jutsu now?
