Well, I'm not saying females don't have any power, but a majority of human cultures have been historically male-dominant. And I mean in the grand scheme of things--thousands of years of history. Although, in American culture, it's still true today to an extent; stories, media, and norms expect males to be the ones of action, or the ones who most often do the saving. Look at KH: male-dominant, yes? And the few females in there are typically the weak, or the waiting, or the support (of course there are a couple of exceptions); it's the males who are featured as villains and saviors, out there exploring or exploiting the worlds.
This isn't me saying that I support this particular view; I'm just stating facts. In our current-day society, it's favorable to value equality among gender, and so we grow up with the mentality that "it's wrong for females to be put down and be subordinate to men." But just think, if we had been born in another time, our mentality would have been much different! We would have seen it as the natural order of things, and appreciated the fact that men treated women all of the time.
But I digress. To better answer your question of "Why do men wear pants and women wear dresses/skirts?", you'll have to specify a culture and what range of time you want to be looking at. For example: If you mean today in the (Western) world, the answer would be due to Western imperialism; places where men might have traditionally worn non-pant garments were either conquered or culturally influenced by the imperialism/neo-imperialism (depending on the time period) of the West, where pants were favored. But, if you want to look farther back, you'd have to explore the main players of the "West" and who was doing the exploring/conquering/influencing--and places like England and the USA and France come to mind (although, they're historically very connected). Places like Japan would have a different reason for why men wore pants when compared to a place like, say, Spain.
Basically, it all depends on culture and context. If you're curious about a certain area, I'd be happy to provide some historical and cultural background and give my theories on why male and female clothing is different.
I'm terribly sorry for the long post, are my majors showing through?

But if we look at some of the final Fantasy's and KH Birth by Sleep, there are female lead rolse in good and evil.

@Raz: Well, now that you mention it...but how did you know?!
(I've actually taken a couple of music classes during my years...)
@ Je suis: I'm a double in International Studies (with a primary focus in anthropology and a secondary focus in history) and Communication (which I picked up because I didn't want to graduate super early). I just happen to learn about culture...a lot. This often includes learning about the roles of men and women in society and how one's "gender" is acted out. But I could talk about a lot of other cultural stuff too; I don't focus in women's studies or anything. I just take my education too seriously. sweatdrop Although, of course, all of the stuff I've talked about is up for debate and modification, and I hope I'm not coming off as some kind of snobby know-it-all. ;_;
@Repa: I'm not saying there aren't strong female leads out there, it's just that there happens to be more males. If we were to list the males in those same games, I think it would be a lot longer of a post. Again, I'm not putting down women or supporting them; I'm just saying what it's like. Personally, I wouldn't mind seeing more females, but only for the fact that it would make for more varied video games. Actually, I'd just like to see the stereotyped roles broken, no matter the gender.

And, if I may add, Yuna came off as a really wimpy character to me. Too wimpy and a little bit cliche.
Larxene was the typical harpy character, to use a more polite description. Nothing was entirely new there either. Plus, she was the ONLY female in Organization XIII.
However, I did like the portrayal of Rikku and Pain.
But don't get me started on my personal little nitpick criticisms of the male characters...
Despite all this, I still love to play video games. I only pick them apart because I love them so much. <3
