I'll answer the second question, lol.
For that tweak, you gain whatever you drop. So, if you are able to master one taijutsu style and you tweak it to a kenjutsu, then you'd add +1 onto your maximum kenjutsu list. This only works if you drop the whole style for it, and would only go up to A rank if you dropped the third.

I figured for the second one, the first one is still my issue since as weapon user I only get two elements and very limited on ninjutsu x_x

But you get four custom weapons, energy slice, and a pretty heavy bit of Kenjutsu ability's. A lot of things can be done with the four custom weapons alone.

Yeah I was thinking of dropping my 3rd style that goes up to A rank for ninjutsu increase. And im really not a fan of several custom weapons. I usual have like 2 at most the rest is just filler. Problem is I really want to be a weapon class with the Hikari - Kuroyami bloodline cause I think it would be cool and I know im going to want to expand the jutsu of the bloodline but I need to makre sure I have enough room to be creative lol

I thought about that but the only difference between Weapon and Samurai Class is Samurai gets 3 more A rank Jutsu. Then they can only learn 2 weapon styles and only master 1 of them. Which if I can't master a style I won't bother I just see it as incomplete and not reaching it's full potential.

However, soon afterwards I remember seeing someone post a style that only went up to A-rank, but that A-rank level was considered 'mastery' of the style. In summary, just make whatever rank limitation you have on the style the 'mastery' point of the technique.

Could I use a tweak to get rid of an element in order to gain a specialty?
( I completely understand the no that I'll most likely get, But I was thinking it would be fairly epic. )

Also, tweaking away an element only removes your ability to train jutsu for it. For all other intents and purposes, you still have that element.

Ok, I thought that, but it never hurts to ask. I was wanting Chakra control as a third specialty, which would have made my character the best he could be, but now that I think about it, tact supp/combo is really the way he'd go. If i did get a third, it would go to sensor.
Really? Cool, so a samurai using Ki strike with a tweak to have a single element will be able to still use both elements. Ok.
Could someone use a tweak to get rid of a rank they can learn in a taijutsu/element, and gain a third custom weapon? ( I've never had much experience with battle, so I don't know if a custom weapon is worth more or less than a rank in a style or element. )

Another Question from me. So the Endurance Perk states that it gives the user Endurance equal to the next rank. So what happens to someone with Endurance when they hit Sannin?

I figure you would cap at 145, 150 but that seems like something Cobra needs to make a ruling on. My suggestion, edit in a quote to him in your question and wait on a ruling from there, fast way to get one.
