Um, if I'd spent six years asking him to tell me "his secret" and he obviously didn't want me to know and if he was basically nothing to do with me anymore and it was obviously hurting nobody then yeah, I would leave him alone. I might think that
he was a jerk but it doesn't give me free reign to do whatever I want.

No, it isn't: Chloe is not a paparazzo. Chloe only does the breaking and entering, snooping in other people's stuff when she has good reason to believe that they're hurting other people. Also, compare her (and apparently Lois') reaction to a secret of this kind, specifically her reaction when she found out Clark's secret. Did Chloe trick Martha K into leaving her alone in Clark's room and then go through his stuff? No; Chloe took Lois' advice and encouraged him to come to her.
When Lois was on her crusade to find Green Arrow she didn't snoop in other people's stuff. When she had reason to believe it was Oliver, she didn't sneak around in his apartment even though he was her
current boyfriend and effectively deceiving her. She tried to catch him out in a way that didn't infringe on his personal space, and she let him know that she knew.
There's a difference between wanting to know more, and going in their stuff and trying to find out when it doesn't affect your or hurt anybody else. It's not justifiable.
