This seems more like a who's you're favourite villain thread, but I'm still going to post who I think was more evil out of the primary antagonists;
Emperor Mateus (FFII)
Exdeath (FFV)
Kefka (FFVI)
Galenth Dysley/Barthandelus (FFXIII)
Just about all of the Lucavi, though Folmarv is probably the most notable example (FFT)
Most others (who could generally also be evil to a different degree or even much more so) generally aren't main antagonists or pure evil without an excuse, so I didn't count them.

Sephiroth was bad but I think twisted Seymour twisted was worse. He wanted to 'end Spira's suffering' but you don't kill everyone. That's not the way to go about it. Especially going after those who oppose your plans. It's just a little too stereotypical villain.
