Well, I see the similarities in odd riffs and timing, distorted sound effects, parable-like songs, and a recognizable sound with every record. There is not a lot of bands that have that. I say recognizable in the sense that its VERY easy to spot, no matter the song.

once again I find myself agreeing with Kornfreak.
I have felt that Tool and Pink Floyd have a lot in common for a while now.
not in some kind of directly relating sort of way...just in...their individual similarities.

Tool and Pink Floyd are more similar in composition rather than in sound. If that makes any sense.
They both like subliminal messages played backwards.
Riders on a Storm wasn't by Led Zeppelin . . . .
I don't hear any Led Zeppelin in Tool.
Edit:
Aside from their covers of Led Zeppelin of course.

They're both Gods. Other than that no, no similarities really.
Tool are more similar to Led Zeppelin, with their guitar and bass interlinking riffs. No Quarter perfect example.
