Roy and Riza - Roy does something stupid and Riza does something to fix that...
Ed and Winry - Ed buys stuff for Winry and Winry looks out for Ed and worries about him
Maes and Gracia - Maes gives unconditional love and Gracia gives pie and worries about him... So sad when he died...
Ross and Bloch - Uuuuhhh... Bloch crushes on Ross and Ross doesn't really seem to notice

Ling and Ran fan. These two are manga only characters, so if you've only wathced the anime you won't know them. Thery're probably my favorite couple and some of my favorite characters. Ran fan is so loyal to Ling it's touching (She cute off her arm and wandered around in the sewers afterwords just so that her could escape Glutonny!) and it's clear that she does care for him. I also believe that the feeling is returned by Ling (He refused to leave her behind during the indicident when they tried capturing a homunculous and when he got turned into a second Greed only the mention of Ranfan from Ed managed to get him to regain some of his senses.
Riza and Roy. Seriously. This is pratically canon in both the anime and manga. My favorite bit between these two was in the manga chapter 40 something (I was really touched by how Riza reacted when Lust told her that Roy was dead and what happened after Roy killed Lust.)
Ed and Winry. There's such an interesting dynamique betwwen the two. A quote from the manga when Ed said "Next time I make you cry, it'll be tears of joy!" didn't hurt either.

To choose just one is a terrible choice to have to make...
Made me happiest: Maes and Gracia (How he brags about his daughter reflects his love of his family)
Made me laugh: Ed and Winry have to share this one with Roy and Riza.
Most upsetting: Al and Martel/Marta. (While she was inside of him? So sad...)
Overall best: Roy and Riza. (Just so darn good)
