I doubt it, maybe he just didn't like the direction they were going, I mean he played him so many times, he must like the character some way.

He got the part of Joker AFTER he did Boyle in the "Heart of Ice" episode. Joker was casted by somebody else but he canceled and the Joker auditions. Mark really wanted to do one of the villains because he's a huge geek himself. He auditioned, the rest is history.
Trivia: the guy who got second place of Lex Luthor got the role of Powers/Blight in Batman Beyond.

Then it must be either they couldn't afford him or he didn't like the direction, because they can't be stupid enough to do a Batman cartoon with out Mark.

Probably, the only one that really kept working was Ford, highest grossing actor ever. James Earl Jones might have done a few voice overs, but that might have just to have to buy a new mansion.
