Those are both good ideas, but here are some flaws I found that render them unusable.
Idea #1. It would be the Human Covenant war version 2.0, which is bad for a number of reasons. Primarily a lack of originality. From Jiboo's jubilation at the end of the Halo 3 story arc, you should understand that fighting the Covenant, no matter how fun it may be in the game, isn't quite the same here.
There are eight tiers of Technological Achievement in the Halo canon. All the species in the Halo universe fit into tiers 1-7. These tiers are Forerunner classifications which were adapted by the Covenant.
Tier 7: Preindustrial Age:
Tier 6: Industrial Age:
Tier 5: Atomic Age:
Tier 4: Space Age:
Tier 3: Space-faring: Humans
Tier 2: Interstellar: Elites/Covenant Loyalists
Tier 1: World Builders: Forerunner
Tier 0: Trans-sentient: Precursor (A mythical species that the Forerunner revered.)
Only the Forerunners and the Precursors, both of which no longer exist are stronger than the Covenant. Nothing else exists, otherwise the Covenant would have known about it. And besides, the introduction of a new alien species was done in the very first game, the Flood.
Idea 2. The Flood: The flood are no longer a sentient threat, as they do not possess the biomass required to create a new Gravemind. There may or may not be more Flood Supercells on the other Halo rings. Unfortunately, no one knows where the remaining rings are, and the Master Chief and Cortana killed the Gravemind. Now the Flood are more like they were the first time you meet them. In short, there are no infected planets, no infected species, and no infection.
Eventually the different species will have to deal with the Halo rings, but both Humanity and the Elites have more important tasks on their hands. For humanity, they need to rebuild. For the Elites, they would essentially hunt down the remaining brutes. So after the Elites commit xenocide, they would most likely argue about the future of their species. After all, the alligence between humanity and the elites was a "The enemy of my enemy is my friend" agreement. By Halo 3 there is a fragile truce in place, but that would have to be cemented later on. The fighting is, for the most part, done. And after 25 years of war, I think everyone has earned a little break.

So were all thinkin' up some new Halo ideas?
Well, I always wanted to know what happened to the Chief after he begins his journey, floating through space, in cryostasis. And what about our friendly alien, The Arbiter? Does he just go back to his home planet with his buddies and take a load off, or is something going on on his planet, like an attack from the remaining covenant? I know, if you think about it, it would be pretty hard to pull off a storyline that wouldn't die, but perhaps we could put our heads together and come up with something.

what if there is a civil war on earth. or perhaps um um an alien animal infestation from tons of time in war and so little marines on earth or both. like the human race on earth becomes uncomfterble and trys to make a milittary but somone uses the civilians militia to make a faction which inspires more factions or we can wait and hope another halo comes out those are my best ideas for now

First off: THERE WILL BE NO FURTHER HALO GAMES.
Recon is more of an expansion that a game, no matter what bungie tries to say (it runs on the same engine, and features exactly the same multiplayer elements.... the events in the game are even set in the same time frame as Halo 2-3).
Alien animal infestation already happened. It was called the flood. End of story.
Now the Civil War idea would probably be the easiest to execute. Though it would have to be completely in-house on human colonies (there were already rebel insurgents before the halo games happened, the end of a galactic war won't change that).
Another idea would be to pursue the Covenant Civil war. Keeping in mind, though, that most of the elite fleets were decimated due to a very stupid (though entirely hilarious) engineer messing with a captured NOVA bomb. The (i'm not sure about this next part) outnumbered elites would still find challenge in destroying the brute remnants.
After all this.... The final conclusion can only lead to a war against what the Covenant will become (after civil war and general trying to fix the galaxy stuff), or humanity's inclusion in the Neo-Covenant or Gallactic Alliance of whatever.
Another thing we could do (though it would be entirely unoriginal) is exploit the fact that the Flood are of Extra-Galactic origin. Since even at their Golden Age, the Forerunner were still confined to our Galaxy, the concept of a second flood wave hitting a few million years after the first is acceptable. Though it would be on the scale that both Humanity and the Covenant would be VERY SCREWED.
Again, I'm more keen on pursuing the civil wars, be they covenant or human based.

pshaw! The Elites would easily defeat the Brutes. Why? Because they have the Arbiter and he's just that awesome.
In the interest of keeping people involved in the creation of the story as a communal task not just something the crew works on, I'll talk about some of the ideas that Mike and I have agreed on. Well, one. Humanity will be looking for the Chief. That's really the full extent of my understanding of his ideas because, well, we can't communicate. He's still in a crappy situation where his computer access is extraordinarily limited, not to mention that he is spending his time in GOW2.
Despite the fact that the Elites don't have very many ships left, they still have more than the Brutes. Think about it. Nearly every ship in the Covenant Navy was with High Charity at Delta Halo. Now, after the miniature civil war that occured there and the subsequent cease-fire that was called into effect to quarantine the Flood, which we know failed, The majority of the Brute ships were with Truth's Dreadnought around the Ark. And we know that the Elites, who were outnumbered 3 to 1, completely obliterated the Brutes. It's never specified whether or not the other Elite ships survived or not. My guess is that they did. The fight was over VERY quickly. The Shadow of Intent comes into the Ark's atmosphere after you destroy the Scarab before you enter the Cartographer in the Halo 3 level "The Ark".
Basically, the Elites know more about their own technology than the Brutes do. Not to mention that the Brutes are far less capable in space than the Elites are.
Now my idea was that the Elites would have already glassed Doisac and there would be internal political issues. For example, the truce between the humans and the Elites was more of an "enemy of my enemy" deal than a formal pact. There would doubtlessly be factions within the Elite populace who seek to destroy humanity and still believe in the teachings of the Covenant, despite what had been revealed. There would also be those who seek to maintain peace but not maintain a nonagression pact with the humans. Simply to acknowledge each other's presence and just leave each other alone.
There would also be those who seek to remove the Arbiter from his position, after all the Rank and title of Arbiter is a Covenant Tradition, not an Elite tradition. The Elites would also make finding the remaining Halo rings one of their highest priorities, because they are all still primed to fire. Technically the Ark is gone, but they could be accidentally fired anyway. Not to mention the possibility of each ring containing a flood infestation ranging in size from large to very small.
Plus there's plenty of Forerunner tech out there for the Elites and Humans to explore.
Then of course you have all the remaining Brute packs and the assorted species in the Covenant. The Grunts, the Jackals, the Hunters, etc. They would have to be dealt with.
Then humanity would just be off doing cool stuff and being awesome.

Well, for one the intro to the new Story Arch isn't totally complete yet. The fact of the matter is we're still not sure where this will all be going, with the exception of finding Cortana and the Chief. I think finding the Halos would be our best option, though I also think that a Post-War Insurrection might be where it's at, within the Outer-Colonies.
Actually.... I think we'll [CLASSIFIED].
