I don't see a problem with that. If couples want to get married in a religious building/manner when they're not followers. I guess they may do it because they like the ceremonies or for traditional reasons.
And for those who does follow the religion, they may add another couple to the list of people getting married their way.

why don't you get married on the beach or something along those lines? thats non-religious. And just make it short and sweet do the vows and kiss the bride but I know absolutly NOTHING about religion so if there some symbolic hidden meaning or something about a beach don't get mad.

I don't think, as an atheist, you should feel uncomfortable in a church. As long as you are a person who respects the beliefs of others even if they are not your own you should not feel out of place.
My parents are Catholic and they see nothing wrong with anyone going into a church.
I'm agnostic but I sort of lean towards being an atheist. I know I'd love to get married in a church. I love being in churches. I find them beautiful and inspiring. :3
