I read that too, but the things is...(spoiler)It's tru, Scar said, "You have a reason to shoot me, but once you shoot, you will become my enemy." He's basically saying that because he doesn't kill innocent people. He only kills state alchemists and stuff. If a person were to shoot you, you would begin thinking they're you're enemy, wouldn't you? The reason why Winry took the gun was cuz she believed what Ed shouted out, which was, "Do you remember killing the two doctors who helped you in the Ishbalan war?!?!" Basically, she just jumped to a natural and obvious conclusion. And please keep in mind, after Ed shouted out the murder of Mr and Mrs Rockbell.....Scar IMMEDIATELY thought in his mind, "BROTHER!!!" In a couple chapters before....Ed met these Ishbalans who told them about a guy in bandages who killed her parents. And all they said was the killer was a guy with a tattoo on his right arm. They said they couldn't make out his face becuz it was covered in bandages. So naturally...Ed jumped into conclusions too becuz he only knows one person that has a tattoo on his right arm. That person is Scar. He didn't know Scar's bro had the tattoo before. So in conclusion, i think it was Scar's bro who killed Winry's parents.

Once again...that[s just my opinion.

Paycheck and the fact that Base Grand was a higher up, couldn't it have been concidered treason if he didn't follow his orders?

Roy probably didn't give a damn about his paycheck. You see, like mentioned earlier, if you were to disobey your superior officer's orders in a time of war, there's a good chance that you'll either get court martialed, imprisoned, or killed for insubordination. Roy didn't really have a choice with whether or not he could or couldn't kill Winry's parents, because if he did refuse, Gran could have Roy killed and always get someone more willing (like Kimbley) to come along and kill the Rockbell doctors for him. That, or Gran could do it himself, but I don't think that he'd want to get his hands dirty like that.

Also, despite having killed Winry's parents, this doesn't make Roy a horrible person, because it's the Rockbell's deaths that makes him decide to never, ever follow another ridiculous order again. This is where he gets part of his motivation to make things better, for everyone, so that there will never be another Ishvar or Rockbell incident again. Roy almost killed himself over this, and he honestly hated doing what he did during Ishvar. The manga gaiden 'Blue Book' gives us a more indepth glimpse of how Roy felt during Ishvar. (Keep in mind, in the manga, Hughes didn't have a desk job. Rather, he actually was out there in the field with Roy and the others.)

Also, what I really can't wait to see is how Scar ended up killing Winry's parents. Sure, Scar has killed many people (mostly from the military), but to kill civilians, especially ones that are helping his people in addition to their own, just doesn't seem like something that they'd do. I can't wait to see how this will turn out.

I already knew that Roy wasn't a bad person, even after he killed Winry's parents. I mean, c'mon....you could see him struggling to kill them. He was like...holding the gun and giving the expression, "omg....what have i done?!!?" after he shot that.

I think that in the manga it was only Scar trying to protect his brother. And, Winry could get no revenge on a dead man... so he took the blame for it...

I also think that there is a small chance it will be brought up again... Winry seems to be at a calm about it now...

*shrug* But, hey, that is my opinion.
