I would say HAL,Retro,Intellegent Systems,Silicon Knights(if their even considered a 2nd party anymore) and Flagship
HAL for Kirby and Super Smash Bro.
Retro- for Metroid Prime
Intellegent Systems for Paper Mario and Fire Emblem
Silicon Knights for Eternal Darkness and the incredible remake of MGS:The Twin Snakes.
Flagship - Which is half Nintendo and half Capcom they have made the GBC-GBA LOZ games.

WEll, I am finnaly going to post here.
I got Metroid Prime yesterday, and I must say, I am amazed. The graphics are beyond superior, better then anything I've seen on any game on any console.
The gameplay is great, though controlling Samus gets a little aggravating, you get used to it.
The detail put into everything, like when you go into a cold place your visor starts to frost up or when you walk in puddles you visor gets water droplets on it.
Retro Studios is one of the best second-party developers to date. THey put SO much work into every little detail into Metroid Prime. Can't wait to beat it and play Echoes.
