And where would I need to go t shut down the security systems?

You're in the security hub of the entire building complex; from here, you can monitor nearly any room in the building, as well as control rudimentary features such as unlocking of doors.
You probably will notice that on one screen, the squad of three is moving slowly and cautiously, while an umbaran is going solid snake elsewhere in the building, knocking out guard patrols.
Garbage mashers have been shut down.

The guards aren't exactly trying to be subtle. Then again, they're responding to the threats downstairs. Since they're responding to the cry for help from the security station, they're already heading your way and spot you. roll initiative.
