The captain won't have time to deal with him in the first chapter... too much going on, but after we get clear of initial pursuit I think issues of maintenance will begin to arise so she'd let him out in the second chapter.
Your security team will have its work cut out for em in chapter 1... you got to find and disable a hypercomm transmitter that's allowing the enemy to pursue the ship.
EDIT: Expect the Captain to order the de-imperialization of the stormtrooper's appearance sometime in chapter 2. You can interpret that however you like, but I'd suggest getting them to take off their helmets more often as part of it.

Stellar, can you repost my profile on page 11? After chapter one or two, I'll likely drop him to NPC. But for now, he'll be a fun addition.

Oh, expect the de-Imperialization to come alot sooner. Most of my men will take to customizing their armor quite quickly. Anyone have pictures of alien stormtroopers? I only have a handful.

...Why bother, you'll be running all round the ship trying to find the sucker. I've got a dozen different ideas on placement that'll make you rip out your hair, just have to decide which one has the most merit.
Did I mention you'll be doing this while the Imperial Fleet beats on the ship?
Chapter 1 is about 1 hour after the suppression of the stormtrooper rebellion. Maybe I should put that on page 1.

And think, as soon as the rebellion began, I'm sure the Colonel made sure he got a message out to the fleet, which means right now, we should be expecting company

Yes an hour, and we'll be enduring Imperial Attacks every 16 minutes until you get rid of that transmitter. I've got some tricks to give the imps a bloody nose the first couple times but after that we got to get that transmitter gone.
I think I just had the perfect idea for its placement. Yeah, thats great. Thats what I'll do.

The de-Imperialization thing gave me an idea: The femtroopers that took part in the Miss Empire contest change into their bikini stormie costumes to help designate what their positions are, etc.
I'm thinking of sticking with a Lieutenant. Freshly graduated and got a quick promotion, but then got shafted into a backwater post. Highly trained, but little field experience, so she's not a total battle-hardened bad-a**, giving her a bit of an unusual personality for a stormie of her rank, especially considering stormies are specially indoctrinated to be pro-Empire more than others to ensure loyalty.
So, in the immediate aftermath, she's a shaken-up, barely into the ranks officer stormie that just turned against the Empire she swore to protect, and since she's young and only recently got her position, she's somewhat relaxed in her authority over her platoon when nothing vital's on the line.
Basically, she's got the rank and authority, but half the time she doesn't feel like it.

Des Voh Use the link Stellar provided on the profile. I'm making a officer of the rank Major, he sided with the ship, most of the troopers in his battalion are alien. He took under him the troopers who decided not to mutiny, all together about 1350 men, exempting the space troopers and engineering division. He will be incharge of Ship Security, Bvt Lt Colonel. He takes order directly from you now Stellar. Sound good? I just realized that'd be an intact formation. You better put a bunch of casualties in that mess. We went from a crew of 37k to a crew of 13k after all.
