For your question about joining the clan, if you want to join a clan where the leader is inactive it should be fine you simply have to get the profile passed by your kage when attempting to join a village.
And Kouri, don't you think we should add all those dc's and what-not to the current list of skills?

Well if we did the Skills thread would be... long. sweatdrop Besides it would make everything seem so overwhelming.

Do we need to make our character be an Academy Student or an we start out at any rank we like?
Also, is there a form we have to fill out to join a Village?
One more annoying question, Can we be related to the characters in the show?

For your questions:
1. Usually characters start out as academy students. There can be exceptions to this but you need a special permission from the village's kage in order to start at a higher rank. All in all, if this is your first time here, you're better off starting as a student. It will give you some time to learn the system better than jumping in right away.
On another note, I would also suggest that when you make a character you make him of an already existing clan rather than creating one right away. This way you'll be able to get a better grip of the system and you'll understand how to tweak a possible clan you'd like to make so that it won't be denied.
2. There aren't any specific forms to fill out, I believe, you can just contact the village's kage through PM and ask them if you can join with a plan for a character profile (doesn't have to be final, just a basic idea).
3. Usually, we try to avoid direct relations to character in the show. You can make a character that is part of a clan that appears in the show (Nara, Sarutobi, Hoshigaki, etc.) but keep in mind that this guild is set 800 years after the show, so all of these people died from old age long ago!

To answer Random's question about character relations...it is HIGHLY discouraged. Unless you really got no choice, like for the Uchiha clan. Usually though, offhand reference is like this, how Senju clan generally is considered "of Hashirama's blood". Stuff like that. Nothing like "Kakashi Hatake is my great-great-great-great XXXXX grandfather".
As the only danger to that is usually Konoha, then those people face my unholy wrath. ._.

(The ones I don't get along with is like that last kid in Konoha who claims he is the great-great-great grandson of Hatake Kakashi. I told him he was off by a couple of generations. xP)

I'm curious about the Dodge Bonus... Is there, by any chance, a Flat-Footed/Touch Dodge Bonus? And if not is there a way we could toss it in?
If you don't know what I'm talking about I'll explain.
In D&D 3.5 you have your AC (Armor Class) which is similar to our Dodge Bonus. However in D&D you have Flat-Footed and Touch. Each is your AC that implies to certain situations.
Touch is your AC without your Armor bonus.
-An example of this is when a Wizard uses "Flaming Palm" Spell. Which is a Touch-based attack because it ignores the fact that the subject has armor. Armor or not. You get touched by fire, chances are more than likely your going to get burned.
Flat-Footed is your AC without your Dex bonus.
-An example of this is when someone makes a sneak attack. Or something attacks or falls in your direction that your character is not aware of. Like an anvil falls out of a window towards your character and there is no time to dodge. The only thing that will save you is your armor or if the anvil misses.

I hope it is recognized that Dodge Bonus only pertains to Taijutsu (melee or ranged) based situations. In our case, a spell would be a Ninjutsu technique, which utilizes Rex instead of DB. Melee can be any Taijutsu form, and ranged includes projectiles such as fuuma shuriken, senbon, etc.
To answer your question: Flat-footed/Touch Dodge Bonus is pretty much implicit in DB here.

Do we have armor bonuses in this game? You know like the steel plated vests, the chunin/jounin vests, Anbu vests, Samurai armor, etc...
