No... Order 66 was an emergency battle plan in case the jedi in direct command of a detachment of forces was believed to have fallen to the dark side of the force or was plotting to betray the Republic, or at least thats how Chancellor Palpatine justified it when the initial briefing of the order was given out.
The clones trusted their higher command and shot those that they'd followed having believed them to be traitors of the republic. A number of jedi did fall to the dark side during the war and its possible order 66 was created in response to their fall. No one save Darth Sidious planned to use the order as extensively as it was utilized.

The Jedi wouldn't have allowed successive Generations to carry that plan. The Jedi were always supposed to deal with their own fallen themselves. And judging by the Reaction of the troopers (The shift to "Milord" and the sudden brutality) it was some kind of inbred genetic thingzor if you ask me...

The Senate probably required the Clones to have the Order.
The Jedi would have little choice but to comply with it to allay fears in the Senate of a fallen Jedi taking his troops with him.
