If your a Bukijutsu user and you can only learn 2 Ninjutsu at Chunnin rank but your bloodline has the Raiton element in it... does that mean I have to use the Ninjutsu limit to learn my bloodline jutsu?

No. Kekkei Genkai are not included in the limits.
