The prisoners won't have time to put on full sets of gear--But SHIELD flak jackets and light armor that they can slide on easily is a definite possibility. They will also be issued a firearm.
Fully equipped MRD Agents that were already on the base, patrolling the prisoners, would be wearing something similar to this.
And SHIELD Agents coming out of the carrier would be wearing something like this. (Minus the hot chick in the suit)
Anything provided by SHIELD will have real ammunition. The MRD are still only sanctioned to use tranquilizer rounds unless they fear for their safety, or the safety of the general populace. The more the Alpha's fight back, the less inclined they'll feel to use non-lethal rounds.
With Scourge pulling the strings for SHIELD...They aren't playing games.
