There are plenty. Here's some just to name a few.
The Wotch The Wotch is about a girl who becomes a powerful witch. If there's a hero in this web- comic it's her. Her and her friends go on multiple adventures and transformations occur in one way or another. Particually to one of the main characters, Jason who keeps being turned into a red-headed girl. It's to the point of it's a running gag if you will.
El Goonish Shive(the name may be miss spelled) Take one transformation obssed guy, a shape-shifting squirrel-girl, super martial arts best friend, his female double, and a few more abnormal friends, mix in a little chaos and random transformation and you get El Goonish Shive. Very good.
Happy But Dead One guy turning into a girl is just the begining of the crazyness that makes up this web-comic.
Misfile What if reality was held together by a massive filing system up in heaven? In order to keep order in the universe, the most responsible of angels must make sure every proper file is in its proper place. Otherwise, some guy might wake up a girl, or some college bound coed will awake a sophomore in high school once again. Wait…that happened? Who was in charge of the files? HIM?! Man, we're lucky he didn't screw up anything else… Read Misfile, the online manga.
New World What happens when powerful mages get board? Well, in this case, one guy from an alternate dimension is kidnapped and turned into a fox-girl, while the mage’s “loyal” minion is sent into said alternate dimension in the form of a teenage girl! Watch as these two have to not only adjust to new bodies, but also a whole New World!
Sparkling Generation Valkyrie Yuuki Yuuki was once just your average magical-girl-anime-loving boy when one day a special DVD changed him forever—into a her! Now, as the newest Valkyrie, Yuuki not only has to deal with the drastic change of being a girl now, but has to fight monsters to boot!
Triquetra Cats Imagine you’re a boy whose whole life was a lie, and not only have you just discovered this fact, you are now being held by a secret organization intent on protecting you from another secret organization. Oh, and you’re really supposed to be a girl.

Actually I don't like most of the stuff there. Some of the themes just aren't that great in my opinion.

Sorry to hear that... Anyway, my favorite tg webcomic is Misfile, it has varied storylines, character depth, great art, frequent (daily) updates and a slow, intriguing development...
