I too think that Seto Kaiba is the best character.
Reasons are:
First of all, he's not an " Oh, I love you" type of man.
One has to earn his respect.
Second, although he is rich, he knows that hard work earns you money not by cheating or going the easy way out.
Three he is good looking to me. That's only the viewer's perspective, but hey it counts.
So, there are three good reasons as to why Seto is my favorite character.

i personally like yugi! because hes got that inner strength and will to want to portect and fight at the same time! sweatdrop whee

My favorite Yu-Gi-Oh character is Mokuba Kaiba. He is young, cute, sensitive, and caring. His brother Seto Kaiba, though Seto has a strong personality, I find him a bit too arrogant to be my favorite. And as for Yugi, sorry for those who think he is their favorte, but to me, Yugi might as well be potato pudding. He is too soft and mushy. Yami Yugi is uncooked potatoes. Bakura makes me laugh, but he's like a Dr. Jekyl and Mr. Hyde. Joey is arrogant, just as much as Seto. Nope...I am wrong, Joey is more arrogant than Seto. Seto is the calmer arrogant type. Its subtle. But with Joey, he practically shouts, "I am an arrogant dude and I do not care who knows it, so back off!"
I will not comment on anyone else from the show.

Believe it or not, my favorite Yu-Gi-Oh character is one of the Yu-Gi-Oh monsters. Its the dark magician. The dark magican is like revealed in mystery. He has a powerful attack, and as his name suggests, he's a bit of a dark one too. An interesting character.

My favorite would have to be the flame swordsman. He has this awesome sword and he totally backed Joey up in a duel against someone when Yugi was Joey's partner. It was an interesting battle. I think it was against the big five, but I am not too sure. The saga I am referring to was a long one.
