Dog of Flanders, Night on the Glactic Railroad, and actually the Utena movie.
The first two are hella depressing. Very very good, and I suggest people see them, but have a box of tissues. crying

Other than the obvious answers like grave of fireflies (or most ghibli's for that matter) And as Raven said Dog of flanders and night on the galatic railroad are some of the most depressing films ever made (but, worth the watch). I also cry at some of the less obvious ones like:
The Card Captor Sakura first movie, I always cry at the end when Madoushi kind of fades I mean what a horrible thought to wait forever for someone only to find out they didn't wait for you.
X/1999 The movie, the intimate Kanoe and Hinoto scene usually starts the crying and the end usually leaves me in sobs
The Sailor moon R movie, It's just so touching that Fiore sacrafices so much for the one he loves.
The Ah! My Goddess movie, Sappy love doesn't usually do much for me but, for some reason whenever I see their love story makes me cry, (I think it's becasue I know what it is to be that in love)
there are others too I just can't think of them right now. Given the large number I must be overly sentimental or something....

I haven't cried in any anime.. It has been close in a few, but I have managed to keep it in.. (Did that make any sense? Suddenly I got a feeling that my english is really bad.. xd )

The last chapters of Sailor Moon... When they start dying one after another... specially when Mars dies crying
Haha... it may sound strange but last night i saw the end of Haruhi Suzumiya... and i was almost going to drop a tear... and I still don't know why... =P

Every single episode of Astro Boy I have ever seen...and thats a lot!
Also, a few episodes of Leo the Lion and Revolutionary Girl Utena have made me tear up.

I also have to agree that the ending of chrono crusade made my cry.
But the series I cried for the most by air. Being only a 13 eps series. . by eps 7 i was in tears. . and didnt stop till the end. . . >.<

Chrno Crusade. I cried for about 2 hours but then I lost count at 1:45 because I cried myself to sleep.
Another one would have had to have been Yugioh the last episode. It was so sad when Yami had to leave and Yugi didn't want to go on to the last move.
Thats about it oh yeah also naruto when Haku died. That was so sad. i was crying but it was also touching at the same time.
um... oh yeah aslo FMA. The last episode was sad I was crying. My sister thought I went crazy....
