Damage Calculation Tools:

The Formula
: http://bulbapedia.bulbagarden.net/wiki/Damage_modification#Damage_formula

Every Referee should have at least an idea of what they're calculating every time they enter numbers into the calculator. This is a good overview of all the parts of the damage calculation process.

Pokemon Showdown: http://pokemonshowdown.com/damagecalc/

This is the most complete calculator I've seen this far for Gen VI, though there are some pitfalls associated with it. Namely it assigns EVs and moves based on popularity of the sets on Pokemon Showdown. You need to redistribute all the EVs to be 252 and give everyone the correct Nature/Moves and anything else. This method will not work easily if using custom moves, such as with Aqua Balls.

Informational Sites:

Abilities: http://bulbapedia.bulbagarden.net/wiki/Ability
Moves: http://bulbapedia.bulbagarden.net/wiki/List_of_move
Items: http://bulbapedia.bulbagarden.net/wiki/Held_items

Serebii: http://serebii.net/index2.shtml

If you haven't figured it out yet: Bulbapedia and Serebii are the top resources you have as a Referee. There's also the almighty Google search engine if you get into a situation where you're not sure what would happen.

Aqua Ball Moves:

When your Pokemon is in an Aquaball it can learn up to 2 special attacks. These attacks are listed below. Make your battles a bit more interesting by using them! And don't think they're limited to Stadium battles, either. Try them out on a mission!

Each attack is similar to one or more existing Pokemon moves.

To use an Aqua Ball attack, your Pokemon must be able to learn one of the similar moves. For example, Squirtle can learn Hydro Pump, and therefore can also use Aqua Cannon. However, Charmander can't use either of the similar moves, so Aqua Cannon is off-limits.

Choose carefully! Once you've learned an Aqua Ball attack, it becomes a permanent part of that Pokemon's movepool, and you are only allowed two Aqua Ball attacks per Pokemon.

If you transfer your Pokemon out of the Aqua Ball, it loses the ability to use these attacks.

Unless indicated, Physical attacks will trigger 'contact' abilities like Rough Skin, and Special attacks will not.

O-Powers:

O-Powers in refereed work in similar ways to certain items and abilities. Currently, there are two types of O-Powers that can be used in reffed battles, the Half-Type Effectiveness and the Raise Stat O-Powers. O-Powers are consumed upon use and can only be used once in battle.

The Raise-Stat O-Power will raise the stat of a Pokemon by +1 stage upon the Pokemon being sent into battle. i.e. a Slowbro with a Raise Defence O-Power will have its Defence stat boosted by 1 stage when it is sent into battle. These boosts are treated exactly like if the Pokemon had used a boosting move like Dragon Dance.

The Half-Type Effectiveness O-Power will half the damage from an incoming hit of that type. This O-Power is activated when the holder is targeted by a move of the O-Power it has and it lasts for the one attack. i.e. A Bulbasaur hit by a fire type move will take half damage if it is holding the Fire Resist O-Power. The next turn, it would take full damage.
