Like for example, how is it that every single species knew how to speak english?

They didn't know how to speak English; there was a program in their omni tools that translated what was being said to the user's respective language~ It was flat out hinted once in Mass Effect 2 when Shepard said "I think my translator just glitched..." when Thane called her Siha. It's mentioned in the books, I believe. ^_^
I never really understood how ME3 wanted me to take Kai Leng seriously. It is just that after he gets the crap kicked out of him by a dying Thane you really can't see him as a threat to Shepard in the least.

The fact that's he's a god awful Gary-Stu didn't help him!

It also seemed like he was walking around in a shoddy Zero cosplay. Wait I think that just made my fanfic sense tingle.

Also what was up with the dropped dark energy forshadowing. I mean one of the main story missions in ME2 mentions a sun that was growing at an unnatrualy fast rate and a connection to dark energy but it was never followed up on.

That ending got leaked a few months before the game's launch, so it got changed to... yeah.

Oh.....was the leaked ending any better?
A lot of people say yes, but me, eh. From what I know of it, it seems a bit weak, but then again, it's not like the ending we got was any good.

I was seriously looking out for a follow up on this during the missions on Rannoch in ME3. I'm disappointed that there was no follow up due to a stupid story leak.

I know it seems so weird that they have to get made that someone found them out early. At least they could be like the ATLA creators and make a meme with kittens in response instead of a slap in the face ending but no they have to sink the ship because a deck washer looked at the map.
