My favorite reference is from Episode 16 of Lucky Star.
I like the part when everyone goes to the Cosplay Cafe and all of the workers are all like being Haruhi and everyone xD

Yeah, that was an awesome driving sequence in Episode 6. "You are my gravity... gravity..."
My personal favorite reference is not to anime or manga, but to shoot-em-ups. It occurs in Episode 21 when they visit the Daibutsu in Nara. lol
But I also have to give a shout-out to the references to MariMite (Episode 7) and to ... typical dating-sim openings (reading from the liner; who am I to know what's typical?), but not because of the reference itself, but just because Konata's so adorable like that. (Well, she's fairly cute anyway, but...)
