I think it would be more interesting if the plot will be deeper... Something like that... Anyway, here's my idea.
You're a not so new trainer who have traveled different regions and earn some fame. You're on a voyage with your partner pokemon(Eevee perhaps?) hoping on arriving to a new region to capture new pokemon and conquer the league. On the ship you are in, a group of trainers who turned out to be a pokemon mafia(something like team rocket razz ), started attacking everyone and eventually, you fight them too. You win a battle or two, but immediately get outnumbered. Then you're pushed off the ship, separated from your pokemon and landed on a whole new region(incidentally, your original destination). Having no pokemon and discovering that pcs in that region could not connect with other regions, you were offered help by a professor who gives you the starter.
In the journey, you get your partner(who was being controlled by the enemies) back... I guess... Anyway... Other ideas? burning_eyes

that sounds pretty good but here's a couple of mine.
First, I think it would be cool if you start as a part of a group like Team Rocket, like at the bottom and you work your way up to the top where you turn your back on the group for some reason, like the boss was thinking of taking over the world or something. The other is like the Gamecube pokemon games (pokemon Colosseum and Pokemon XD: Gale of Darkness), but put on the DS. I always liked the gamecube ones, and the shadow pokemon, but I wanted it to be on the handheld system so I could play it anywhere.
