I believe that they take place in the same world as the first Atelier series, based on character designs and some of the artwork I've seen.
Plus, I know that a lot of the enemy's in Atelier Iris 3: Grand Phantasm and the Mana Khemia series can be seen in TAISHOU MONONOKE IBUNROKU, I've even seen an enemy in it that looks a bit like Shun from Ar tonelico II.
And Kuroi Hitomi no Noir: Cielgris Fantasm, along with scenery, has a lot of enemy's that look rather similar to the Atelier series, I haven't confirmed anything though, since the names are in Japanese.

Rapidshare and Mega Upload can be hard to deal with, but I found a plugin for Firefox that helps with that.
