I would have to say Sakon from Majoras Mask mostly due to the fact that he is the only person on the game you get to blow up

I'd hope I don't have to say it.
Besides him, I suppose I'd say Ada Wong (though technically she's a player character now, she used to be an NPC). And also too many to name from the Monkey Island series, like Wally, the Lost Welshman, the Men of Low Moral Fiber, Murray, and so many others... Screw it, that whole series is my favorite NPC.

RoseSpirit Sheik and Shad from LoZ, GLaDOS from Portal... and Maya Fey. The D/P/Pt rival is adorable, too. XD ...how the hell did I forget GLaDOS? Also, I love Knuckles as an NPC in Sonic's game in Sonic 3 & Knuckles. They did an excellent job of integrating a decent story without getting in the way of the classic Sonic gameplay (unlike most of their later attempts...), and the point in Hidden Palace Zone where Knuckles finally realizes that Robotnik's been playing him all along is one of my favorite video game moments ever.
