Actually, I've been thinking a bit...
It doesn't make much sense to have all the droids controlled by a single ship.
I'd think that the complements aboard the naval ships (which often have to act independently) would be controlled by the ship itself (possibly with some range).
For the ones on the ground, either they're controlled from space, or the human troopers set up a control center on the ground.
If there were to be a single computer controlling all the droids, it would probably be the sphere or a flagship of some sort.
Umm...well, there could be a single command center coordinating the droids from each ship, akin to the commander giving orders to his subofficers, though, I'd think that style, of handing out assignments to each officer might work, though direct control might be a bit more efficient. Still, with that, it would mean that destroying the central post wouldn't completely cripple the droids, as they would revert to local control, but it would definitely disorganize the droids (as well as disrupting the rest of their fleet, probably), like, well, blowing up a human command center.

i think i read somewhere that the super battledroids are not controled by a ship they are like normale droids they control themselfs but obay there masters

I read somewhere that after they got their asses handed by a kid and a pair of proton torps, the Trade Federation reworked its control system to prevent such an incident from happening again.

After the Battle of naboo, the CIS adopted stronger countermeasures to ensure the stability of command of the droids.
However, B-1 battledroids must rely on a Droid control program (aka Droid control ship) to operate. The B-2s can operate independently, but they are also more expensive and slower to build.
At elast, to the sources I found. But The TF and CIS did make sure that there were multiple programs running for the B-1s to help prevent a total shutdown by the destruction of one ship. Instead, multiple ships broadcast the program.
And to answer why one ship controlled all movements, its because the program it had. If the link was severed, they shut down, becuase the command prompts stopped.
Its like when you're computer locks up. You ahve to restart the entire ssytem.
