The 'good' and 'bad' endings of Shadow Hearts 2 have often been a complicated topic of debate among fans, especially in regards to the fate of Yuri and Karin. Theories of what the endings actually mean include time loops, time travel, death, resurrection, alternate universes, and everything in between.
What's your stance?

There's only one ending for Karin, regardless whether it's the good or bad ending...meeting Jinpachiro, Yuri's dad. Implying that she's actually Anne.
As for the good ending, I believe that Yuri is dead and reliving his 'personal heaven' with Alice...travelling again with her in an alternate world.
Bad ending, well it's pretty much straightforward methinks. ^^

I always wondered about Roger claiming to be Yuri's dad...most likely he was only saying that to get Yuri to go with him - and perhaps fix him later. Other interpretations say that Yuri awoke in an altered universe where Roger had turned evil, somehow, or where Roger had actually become his father.
I personally prefer the bad ending because...it leaves room for Yuri to recover! I kind of prefer that to him being dead =/ Though of course, I once read that the game's creator said that he would never bring Yuri back following SH2, because it would be an insult to Yuri's memory somehow, and everything that he had been through.
But hey. I'm selfish. I want Yuri back. No offense to Johnny and Shania, but they've got nothing on him.
