Fullmetal Alchemist
BeautifulFiction is an author I've recommended before, and she's still prolific as ever. She writes with a fantastic gritty realism, though with an Ed/Roy bend. xd She's an incredible writer, totally publishable, and I feel very comfortable recommending her fics, though of course with a few warnings in place.
This one is about a plot in the military that becomes focused on Ed and Roy. They're on the run for most of the story, but it ends in a battle/coup on the Armstrong mansion. Very neat, realistic. Complete, Ed/Roy.

This one is ongoing/WIP (also Ed/Roy) and is about one of the other alchemists who took the State Exam at the same time as Ed but failed, so he steals Ed's alchemy (incidentally giving him back his arm and leg).

Harry Potter
This first one hasn't been updated in well over a year, and the authoress is aparently missing, but this fic is way too good to pass up. Seriously, this is one of my favorites on this list, and that's saying a lot. AU from the end of Goblet on, taking place in Harry's 6th year, originally intended to be a challenge at the forced marriage cliche, but then it morphs into Viking/Arthurian legend etc. Brilliant, educated plotline (enough to require author's notes!), though Harry is rather meeker than we're used to him. Harry/Snape, some Sirius/Lupin and Charlie/Draco. Just trust me on this one and give it a shot.

Lord of the Land of Fire is hands down, the best Naruto fanfic writer. He could very well be one of the best fanfic writers period, though he often has spelling/grammer errors because he produces his chapters so quickly. He's especially gifted with his character writing, he nails all of them, spot-on to ALL of their personalities, even the rare minor characters. Generally, Naru/Hinata, and most of his stories are complete. Humor, often in unexpected places ... unless its one of his tragedies. Then prepare to weep a river. Recently he's been slow to update the ones I like though.
"A Better Time" is the oldest of his tragedies -- guarenteed to make you weep, twoshot, NaruHina deathfic; some Neji/Tenten. Contains suicide.
