What exactly do they mean by days?
Considering they aren't on a planet, by what measure?

Assuming you mean humans in orbit, they still use the Earth day. After all, they're only visitors to space. This does border on another question I've oft wondered, though. In television shows where an alien gives his or her age *cough*, by what planet do they base said years?

I believe Stargate have often given the local amount of "Winters" people have lived, the few times it's been mentioned. I think there was one guy who've asked for a conversion and said how many human years he's been living (though; I do suspect the days on that planet may not have been quite the same length as on Earth). By Earth days for Humans.
The universal translator takes care of the rest, assuming it knows plenty about an alien language.
If it doesn't,
"we'll be stuck here for 2 days"
it doesn't know their measurement system yet, so it literally gets translated as days, to which the alien will respond;
"days?"

However, if it does know their measurement systems, it can convert them.
"2 kilometers"
is what a Human would say, but based on the alien's distance measurement (or time) they would HEAR
"1.7 Killicams"
and know how far it is as it's been converted to appropriate amounts in their measurement system.
