It's probably because they're only relying on the world and mythology present in the books, not the actual story. They're taking the pantheon from Theogeny, but they don't need anything else. If anything, the idea of hurting gods comes from Homer, so they're drawing on him a little.
I haven't played God of War, but I'm pretty sure its well after Homer's works, because his work is set prior to the Greek period that most people know, when Greece was still culturally Mycenaean. So I'm almost certain the game would HAVE to be set after Homer's works.

Stargate though they weren't really gods. Most of their "god" powers came from technology.
