For example I won a miracle baby in the tiki wish event. However as it was an impossible to get in regular slots breeding does it still count?

No, I don't count wishing star breedings, because they don't count as acutal breedings, as indicated in the Wishing Star rules.
They are gen 1 soquili, thus they, at least in the eyes of the shop, don't count as offspring by generation standard.
