so after you are done with the flag and valve part, what do you do??

Return to the surface with Danni and the other guy, talk to the other guy and he will give you a key to the surface, after that return to the sewers and climb up any ladder.

I had the same problem, I just couldn't find the red flags. In your map, in the top left corner, click the "quest", that will make the red flags appear

don't worry about the gold

the flags show up on your map...it tell you were the valves are at...if you press m on your keyboard it shows you the map on your pda....then look at where the flags are at...thats were the valves are
when you first enter the sewers, theres one valve right there on the northeast wall...get close to it and then when you mouse over it, there should be lil clogs, tap on it and it should tell you that you unlocked the valve....the next one will be the next flag on your map

On the map in the top left corner of your screen there should be flags that mark where the valves are. As you get closer to the correct location you'll be able to see the flags. I think maybe if you switch the map to 'global' you can see the general location of the flags but I'm not sure in the sewer.
Once you get to the valves you just have to click them.

Go to the flag and you will find the valves

click the valve and hurrah

a new flag will show on your minimap, indicating the next valve.

if you dont see any flags on your map, talk to the guy again.
after you do, there will be a flag on your map showing you where to go
