I'm contemplating buying rims for my 07 Civic, should I use the same offset as my cars factory rims or is it not going to be a big deal?

Offset affects car handling and comfort greatly. It'd be best to go with the original offset of the car to maintain driving dynamics; though changing offset wont render the car undriveable.
It doesn't matter. Just make sure the wheel doesn't have any clearance issues. At any rate, if you're talking 40s in offset, +/- 3 offset is a completely negligible difference.
Depends on what the wheel width is. If it's the same wheel width as stock, then no. 3mm is pretty small. If it's a different wheel width, then it might make a difference, because of how offset actually works.
