If Citadel has at least 1 Spell Counter on it, it won't be destroyed. If it doesn't have any, though, it's hosed.
I thought that Heavy Storm, being a spell, would give it that one counter, wouldn't it?
Although the majority of my question was actually the stuff about Dust Tornado.
The effect of "Magical Citadel of Endymion" to gain a Spell Counter when a Spell Card is activated does not start a chain, and occurs before the resolution of a Spell Card, immediately upon activation.
In a scenario in which "Magical Citadel of Endymion" is active with no Spell Counters, "Threatening Roar" and "Dust Tornado" are set, and "Heavy Storm" is activated, "Magical Citadel of Endymion" will gain 1 Spell Counter, and "Threatening Roar" and "Dust Tornado" can both be activated in any order of your choosing, however, because "Heavy Storm" will be the last thing to resolve, any Spell or Trap set by the effect of "Dust Tornado" will be destroyed by "Heavy Storm".
During the resolution of "Heavy Storm", the Spell Counter generated by "Heavy Storm"'s activation can be removed to protect "Magical Citadel of Endymion" from destruction.
Additionally, if multiple Trap Cards with non-specific activation times exist face-down on your side of the field, they can be activated at any appropriate time, and can be chained to each other.
For example, you have three set "Reckless Greed" and two set "Legacy of Yata-Garasu". Your opponent activates "Heavy Storm". In this instance, since the required activation timing is not specified, and you are in your opponent's Main Phase 1 or 2, you may chain all five of your Trap Cards together in any order.
