So I just pretty much kick someone out of a guild because they weren't active in the guild. I even check the check box for the reason of inactive of the guild. The person came back to gaia and wants to join the guild. I don't know how to undo what I have done.

Can anyone help me?

If you're a captain or another type of mod of the guild, you should have the option to invite users to the guild in the moderator panel. Try sending the user an invite to get them to join the guild.
