Baby Bowser takes the cake on this one for me. The bosses on Super Mario Galaxy were pretty decent, too.

Birdo and Vivian; two female characters that are supposedly male characters. Technically they're both bosses.

Probably the final boss of Super Mario World. It just felt very intense and bizarre all at the same time, and has always left an impression on me for some reason.

I also loved the two Big Bullies in Super Mario 64... it was fun having to avoid their ram attack and knocking them back into the lava. But a big part of what I loved was the music (and the stage itself). One of my all-time favorite video game levels and tracks.

Tubba Blubba/Tubba Blubba's Heart had one of the best boss battle tracks ever.

But my all time favorite boss fight would be with giant baby Bowser in Yoshi's Island.
That fight had me on the edge of my seat as a kid, that set up? Damn.
