Super Princess Peach if you count spin-offs. The first Perfect Dark was also published by Nintendo, if that counts.

They have a lot of games with both male and female protagonist, but few solely with female leads.

Are Harvest Moon games owned by Nintendo? I know Rune Factory isn't really anymore, or at least the console ones...but most Harvest Moon games have been on Nintendo consoles.
In those you can play as a girl...but again that's more of a "girly" game to begin with. Dx

um i guess also sin and punishment aldo its more of a team up between a guy and a girl as leads

Except the OP actually said that by Nintendo games they meant games developed and or published by Nintendo... so most of those do not fit the criteria

Super Princess Peach, Alien Syndrome, Resident Evil 0 (half the team was female), Resident Evil (play as Jill), Resident Evil 2 (play as Claire), Resident Evil 3, Resident Evil Code Veronica X, Darkened Skye, P.N. 03, and Demon Blade Muramasa
Those RE games are all Capcom though. I wouldn't count them.

Sure... if you ignore what the OP actually said when they said "By Nintendo games, I mean games that are published and/or developed by Nintendo."

You know since that means Capcom games do not in fact count for what they are asking for... since Capcom developed and published them not Nintendo.

That of course also means P.N 03 does not fit criteria (Capcom developed and published that as well), nor does Darkened Skye (Boston Animation developed it and depending on region either Simon & Schuster, TDK Mediactive, or Oxygen Games published it), neither does Muramasa: The Demon Blade (that was developed by Vanillaware and published by Ignotion or Aksys in NA depending on platform and Marvelous in Japan), and neither does Alien Syndrome (That was developed and published by Sega)

which leaves out of all of those.... Super Princess Peach as the only game that actually fits what the OP is asking for.
Well, you can't really blame just Nintendo.
Lots of companies have a lack of female leads.
The only ones I can think of are ones already mentioned (in regards to Nintendo developed or published)

Outside stuff like Panel De Pon, Drill Dozer, the option in some Pokemon titles, some of the Fire Emblem games and the like there is not a lot (outside the obvious Metroid and Princess Peach spin off)

A few of the Fire Emblem games have female leads, Lyn from 7 (Just known as "Fire Emblem" outside Japan) is one of three main characters, and Fire Emblem: The Sacred Stones lets you choose between Eirika (female) and Ephraim (male). I haven't played Awakening yet but apparently you make your own character which can be female.

And of course there's Metroid and Pokemon lets you play as a girl.

But a lot of the games listed both here and by the OP are simply on Nintendo systems, not Nintendo games.
