If I recall the first episode correctly, Al and Ed were eight&seven in 1920. Safe drinks and food would not be widespread, and most dairy products would not have had deadly bacterias eradicated from them. It may be that Ed had a very bad encounter with untreated dairy in the form of milk that he drank, and that he has avoided and hated it ever since.

Also, lactose intolerance is not all the noticable, and usually isn't so debilitating as to cause death. IT makes most subjects a bit gassy, uncomfortable, and queasy, so it may be that Ed doesn't want to draw bad attention to himself by being gassy (and short) or acknowledges the dangerous life he leads and does not want to get queasy and less effective in a fight.

Or he just doesn't like the way it tastes, and is so used to defending his stature, his choices, and his identity (since everybody thinks that Al is the Full Metal Alchemist on sight) that he freaks out and gets super-defensive about it.
